I do not quite understand what the Mobile Folder is for, nor what this has to do with Jetpack, really. Jetpack's Mobile Theme module can turn your theme into a version ready for mobile devices. To use it, you need to activate Jetpack in your site, and the activate the module. You don't need to move files around to other folders or anything. Your QR code should simply link to your site's URL, and the Mobile theme will take care of the rest.
